Effect of Dye Conjugation Base

Perhaps this is related to the bias described by Kelley et al., who suggest that gene-specific dye bias is the result (at least in part) of differences in incorporation of the two dyes into the targets. They report a strong correlation between the density of adenine in the probe and the bias in expression change estimates coming from dUTP-labeled samples.

I don't see how it could be related, since the arrays described in this paper are single-colour...?
